I would've expected the Yuzu album to be higher.

So would I really, considering how well its sold and continuing to sell.  It's possible that it's just really evenly distributed (or they have a lot of fans that prefer smaller stores), but there's really no way to know that unless HMV wanted to release physical store numbers as well so I could have a valid comparison (and believe me, I've tried searching for those).

why is shinee dvd selling more than bigbangs?

in Japan, SHINee has more fans than BIGBANG these days... plus they are more productive in Japan than BIGBANG since last year

As to the first ... not really.  Bump have always been a big band in CD stores, and 14 years post-debut, that still hasn't changed.  Honestly, the Miku thing was a promotion primarily aimed at digitally selling a certain song, which did succeed.  I doubt it really bolstered physical numbers though, especially considering the version of the song with her on it isn't even on the record.
